Could amplifying weak signals during normalization in my CUT&RUN assay create false positives?

No. When a CUT&RUN assay fails due to extremely low input, the normalized signal accurately reflects the failed result rather than producing an artificial high signal, thereby demonstrating the reliability and robustness of the normalization strategy. This can be seen in Figure 8 in the protocol for CUT&RUN Assay Kit (with Drosophila Spike-In Control) #84647 (page 9; Rpb1 data with 12.5K cells).
